I'd get her looked at, just to make sure what is causing it as it is not neccesarily related to the methotrexate. I have dry sore eye problems from sicca syndrome which is related to my RA. It's similar to Sjogrens Syndrome which is another linked autoimmune condition. I've had problems with episcleritis in my eyes with it too. It's also really bad hayfever season, I know a fair few people who are suffering, even on meds so it might be worth checking her eye symptoms are not related to anything like that. Autoimmune people do tend to be sensitive to things and often have allergies and intolerances. Has she tried any drops or anything like an antihistamine for it? They do a Red Eye service round here in some opticians where you can walk in and have your eyes looked at (one in my Specsavers) so you could try one of those to see if they have any suggestions as to the cause. Your hospital should have an emergency eye clinic if it gets really bad for her. Worth a call to rhumatology to ask them too - is there a nurse helpline at her rhumatology unit that she can contact for advice? I hope she gets it sorted, it's not nice to have uncomfortable eyes.
